App Note: Streamlined Library Prep for Element Bio Sequencing

The DNA sequencing market hasn’t been this exciting since the earliest days of the technologies we would eventually refer to as “next-generation sequencing.” Two decades after the likes of Solexa, 454, and Helicos, we now have upstarts such as Ultima Genomics and Singular Genomics.

One sequencing company that has made quite a splash lately is Element Biosciences, which offers the AVITI™ benchtop sequencing platform. Designed to be both affordable and scalable, the AVITI platform has found a home in genomic core facilities, cancer research institutions, biopharma labs, and more.

For scientists using the AVITI platform, Quantabio’s sparQ DNA Frag & Library Prep Kit can help to streamline PCR-free and amplified library prep using Element’s Cloudbreak Freestyle™ chemistry. The workflow provides an efficient and accessible solution for laboratories seeking to adopt the AVITI platform while achieving high-quality sequencing data with improved accuracy and efficiency.

In collaboration with the Element Bio team, we have released a new application note to demonstrate this workflow and detail recommended protocol adjustments. The app note includes evaluations of the library prep protocol using human genomic DNA and mixed bacterial genomic DNA.

In the PCR-free workflows we tested, library yields exceeded the minimum requirements for sequencing, demonstrating that the sparQ workflow consistently delivers PCR-free libraries with uniform fragment profiles and sufficient yield across different DNA sample types. With bacterial genomic DNA we saw uniform sequencing coverage across a broad range of GC content. For the PCR-amplified protocols, our analysis demonstrated that high yield can be achieved even when starting from lower DNA input, expanding the flexibility of the sparQ DNA Frag & Library Prep Kit to accommodate a wide range of sample types and input amounts.

We also evaluated the performance of these workflows with two different master mix kits: the sparQ HiFi PCR Master Mix, which is included in the sparQ DNA Frag & Library Prep Kit, and the repliQa HiFi ToughMix. The resulting libraries showed comparable size distributions and yields. Sequencing metrics were nearly identical between the two master mixes, with both generating ~30 Gb of total reads, low duplication rates (~3%), and a high percentage of mapped reads (>99%).

Overall, the sparQ DNA Frag & Library Prep Kit generates high-quality libraries for both PCR-free and amplified workflows on the AVITI platform. This flexibility provides researchers with a versatile library preparation strategy that accommodates a wide range of sample types and input amounts.
